I would keep Dr. Jackson as an ancient and maybe have him raise Janet too. So we can still see them. And I would keep Jonas and Jack around. Also Pete's side story never would have happened.

Hmmm... I'll probably think of other things later, but the first thing I'd do is have them shoot Hathor before she 'acquired' Daniel's DNA. That went over the line, and because this is a family show, couldn't be treated with enough depth to make it redeemable from a storyline perspective.
I'd have Vala return to the Ori galaxy with Tomin to help put things right.
