The hallways and rooms in the city seem to have lots of little columns that have little water tanks in them, all green tinted and bubbly. Are these just decorative, or a part of Atlantis' functioning? (water/atmosphere processing, computers)

Actually... If you look in..
Spoilers for Reckoning.
Daniels head there is a script of Ancient floating around, with detals of an Item in Atlantis which may appear as a water cooler, it is Atlantian Oil(fossil fuels were from diffrent fossils in their days. It is used when Atlantis is being operated, whether systems or being a ship. its liek a car every 3000 miles it needs to be changed. you will learn in later episodes that they most change it inorder to keep atlantis running or atlantis will blow, nto blow up but its systems will give out and it will be a floating pile of garbage in need of a mechanic. Also in Threads when Daniel reads paper, there isa column about the wriath in Atlantis, and in a sentence it mentions the oil needing change..
HAH Got you!
Its prolly just a coolent or something.http://www.youtube.com/watch?v=iGgHAXalVyM
