Weeks later, the Atlantis long-range sensors detect the signal of a subspace tracking device familiar to Dr. McKay. The team follows the signal to a damaged hive ship drifting in space. Amidst the ship's records, they discover references to a secret Wraith base ...

A subspace tracking device - like the one our Wraith ally had implanted and activated after he arrived in Atlantis. . . I wonder why they (or he) would leave the Atlantis team such a bone?

They also beamed the building out in the episode in season 9 where the walls were lined with naquadah

Again, a huge easily spotted structure which we already know the location to, complete with unique identifiable material built into it. Also, they easily could have planted beacons for beaming away the building once they realized the whole thing was the bomb.

Seems unlikely we could beam random 5'x5'x5' cubes of space either, the technology seems to work only on "standalone" targets rather than attached objects. For example, beaming up half a table or cutting out a wall would be impossible. They would have to send a person there to physically remove it and hold it.
