The Genii are probably going to beg the help of the Atlantians either when they accidentally nuke or irradiate themselves or when the Wraiths comes to cull them.

Oh, but that's no fun... But seriously, there's no reason to go to the planet anymore cause they can't exactly bargain with these guys.. They're not about to steal things from them either cause it's not their style. So really there's nothing that the Atlantis crew could profit by, by having them still around. Nope the most logical solution is to cut them down and keep cutting till they can't get up. Plus it's quicker and simpler to just blow them up. Also it's something that the Atlantis crew could possibly screw up and cause for a full hour of chasing their tails till they eventually succeed. Of course their good ol' civilian advocate for peace will NEVER let them just blow up the bad guys cause it's not exactly the right thing to do from a moral stance. After all they are still HUMANS ya know... However I still think it's the best solution ot the Genii problem moral or not...
