Here's an idea: They have the Friend or Foe program so why not just tell the drones they are friends instead of turning them on each other? It seems like that would be MUCH easier.

So? It's not like if there were two command ships they would turn on each other. Saying that they belong to the first command ship would accomplish the same as saying they belong to the new one I'd wager.
