I think that Rush may just have caused more problems by making a solid split between the civilians and the army. Eli seems to be trying to please everyone and ending up not pleasing anyone. As far as Rush its almost impossible to know his agenda other than causing chaos

He wasn't really interested in Wray's coup, though. It was all a front. Admittedly, though, not his best laid plan. This is what being left for dead and being tortured does to a fella.
