I'd go with the guy Varro shot in the infirmary in intervention. Not because it was bloody like Chloe in Time, or and emotional play like Riley, but because it was direct and in some ways very calmly done by Varro. It was really underplayed and that makes it more shocking than the rest to me.

Those were my thoughts too. I loved Malice, it was totally unexpected. I'd say Ginn/Amada's death has been the most shocking thus far.
SyFy: "Are you SGU fans done asking for a third season?"
SGU Fans: "WE'LL NEVER BE DONE!"

Young: "What the hell was that?"
Eli: "It's Destiny letting us know it finished assembling the simulation. Either that or pi is done."

when i saw "The Nox" (SG-1), when I saw them all get shot I freaked out. I had not yet learned about how
              Spoiler:
in Stargate, main characters (almost) never die permanently, nor is the planet destroyed. You're watching to see how they get out of it, or how they save the day, and not "OMG they died!!!!" and that it was just how
              Stargate works.

When Jack went down, I was like, "WHAT?! NO!"

When Sam went down, I was like, "DEAR GOD, WHY?!"

When Daniel went down, I was like, "...again?"

When Teal'c lived, I knew they'd be back.

Most shocking death of the franchise still goes to Janet, but Riley's definitely pulled my heartstrings a little. He wins SGU's most shocking death for now.

Janet definitely is the franchise "winner", and Riley's is definitely SGU's. Janet was so upsetting. She was so awesome.

I have yet to see Carson's. I knew about it already, but I didn't see Stargate until after Atlantis S5, so I bought random episodes (in somewhat order) to get caught up.
