Perhaps there is a sensor aboard the ships that activates a defence mechanism when non humanoid life forms come aboard. And by aliens do you mean like Cardassians or aliens like the Reole in The Fifth Man?

If their is a alien on board the ship, I would like it to be limited to one and for that one to be very mysterious, rarely scene and even rarer for it to speak, and well only act when it feel it need to or force to. So a bit like the vorlon Ambassador Kosh in Babylon five.
