Dear God, no AI/Avatar. If they felt they had to do it, and I'm praying they don't, then rip a page right out of BSG and have it completely and utterly insane. Capable of running the ship, but spouting off nonsense as it does so.

And BSG didn't even do that first. Just look at the Controller from the Doctor Who episode Bad Wolf. But let's not get into the "who did it first game". It's extremely boring and seems to go on forever.
