Construction of a supergate in the Pegasus Galaxy is going along at a breakneck pace, with the second gate nearly completed. On Atlantis, Col. Samantha Carter orders the Apollo, along with Col. Sheppard and Dr. McKay, to activate the portal.
As they set off, Carter recieves a message via stargate from the SGC; they've detected several rather strange energy readings coming from the edge of the Milky Way, and want to know if they should abort the test-dialing. But Sam assures them that the supergates in both galaxies should be far enough away to avoid any problems, and they decide to continue anyway.
Meanwhile, in the Milky Way itself, Daniel Jackson and Col. Mitchell have arrived at the original supergate onboard a newly constructed BC-303 transport, the Pendergast. They're here to welcome the Apollo back home, and then to escort them to Earth for debriefing.
(NOTE: We learn now that Teal'c is overseeing construction of a new class of ha'tak on a Jaffa shipbuilding world.)
The test commences, and the supergates on both ends activate in grand fashion. There's much celebration on both ends, and the Apollo prepares to come through.
Suddenly, a hyperspace window forms behind the Pendergast, and a trio of ships unlike anything Daniel or Mitchell have seen before emerge. Just as the Apollo comes out of the supergate, the alien vessels fire on the 303, wearing its shields down in seconds. Its commander orders an immediate jump to hyperspace, and it flees the battle.
But now Sheppard and his team must take on the enemy ships alone. As the supergate shuts down behind them, they engage. But even with the newly Asgard upgraded shields, they don't make any headway. And when four more vessels (two of a different design) arrive, the Apollo has no choice but to fall back as well. Col. Ellis orders a retreat, and they head for Earth.
Once everyone's arrived safe and sound, General O'Neill demands to know what happened. Daniel shows the assembled people (Carter (not here, but is talking to them via the gate bridge), Vala, Mitchell, Landry, and O'Neill) images captured by the Pendergast during the brief battle with the alien ships, and everyone is shocked when Carter claims she's seen them before.
According to the Colonel, she saw one of these cruisers a few years before, when she was trapped onboard the Prometheus in a nebula ("Grace"). She traded the lives of the crew for a way out of the nebula, and the Prometheus and the unknown ship parted ways. But she has no idea who they are or why they've suddenly attacked the Earth forces. Regardless, she says she'll be coming through the gate bridge to help.
In the interim, Landry and O'Neill recall the Oddyssey from its patrols, and order the Daedalus to turn around (it had barely left the SGC a few hours before). They're not taking any chances. In addition, O'Neill orders Dr. Lee to shut down the Milky Way supergate via subspace command; he doesn't want these aliens to be able to use the link into Pegasus.
Finally, Carter arrives. Sheppard heads back to Atlantis to take commandin her absense, but Sam asks McKay and the Apollo to stay until this crisis has passed; she knows they may need his help.
The team decides that the best course of action would be to return to the supergate and try and open communications with these aliens, so they take the entire Earth fleet with them to force the enemy to talk. The Odyssey, Daedalus, Apollo, and Pendergast depart, each carrying as many extra F-302s as they can hold.
(NOTE: Carter, McKay, Daniel, Mitchell, and O'Neill are aboard the fleet. Carter and O'Neill are on the Odyssey, the others are on the Daedalus. Landry and Vala remained behind, not being helpful in the current situation.)
When they come out of hyperspace at the supergate, they find it swarming with 12+ alien cruisers, several smaller support ships, and hundreds of fighters. Apparently, they've been bringing in more forces since the original engagement. Going by the enormous energy the ships are giving off, Carter and McKay surmise that these ships were what the SGC picked up entering the Milky Way earlier.
Although they are clearly outnumbered, Carter wants to establish contact anyways. Even as the enemy ships power their weapons, she opens communications with the lead ship, which looks like the one she ran into years before. Just as she starts talking, the aliens suddenly stop powering their weaponry, and stand down. Carter asks why they fired on the Earth ships, seeing as they did nothing to provoke them.
The response is quick. A holographic image appears on the Oddyssey's bridge; it's a playback of the interchange from when the alien ship and the Prometheus were trapped in the nebula. The image shifts; several ships bearing a remarkable resemblance to those of Earth appear, attacking a few of the alien vessels. From this the team realizes that the aliens believe Earth and this mysterious other race are one in the same.
Carter tries to explain that they've never met these aliens, aside from that one incident in the nebula, but one of the other ships moves ahead of the lead one (the lead one being the one from "Grace") and fires on the Odyssey. Seeing no real other option, O'Neill orders the fleet to fire.
An exchange of weaponry commences; but it appears that with the ZPM-holding Odyssey absorbing much of the enemy fire, the two groups are about even. Almost as if they know neither side can win as is, the alien ships begin probing the Earth vessels' computers, and download the location of Earth with ease. As soon as they do, every last ship jumps into hyperspace.
By this time, McKay has figured out that the aliens were probably drawn to the supergate because of the extraordinary amount of energy it releases into space, and that encountering the Earth ships was just a coincidence. Knowing this, O'Neill turns the fleet around, hoping that their Asgard hyperdrives can head off the aliens before they reach Earth.
Amazingly, they do, but just barely. Landry, once aware of the situation, powers up the Antarctic defense platform, and the Tau'ri ships arrange themselves in a defensive blockade around Earth.
The aliens arrive, and it seems that there's nothing anyone can do to prevent a skirmish in the skies above Earth. Carter launches a mega-EMP to scramble international satellites, to prevent anyone from seeing, and they all prepare for the worst.
But then, everything changes. A lone alien ship drops out of hyperspace, coming to rest directly between the two fleets. After a long moment of waiting, during which Carter picks up a conversation between the new arrival and the alien fleet, but cannot understand, the enemy leaves. They all jump into hyperspace. McKay says their bearing is several hundred star systems away.
Now the lone ship turns to face the Earth ships, and they all get a big surprise. A dozen more decloak from around it, and an image of Lya of the Nox appears on the Odyysey's bridge. She bows to O'Neill and Carter, and apologizes for the hostility shown by her brethren; it was an ancient Nox expedition party returning home, and their advance scout (from "Grace") confused the Prometheus with one of their ancient enemies. When they saw the Apollo and the Pendergast, they thought they were doing the right thing.
Carter assures Lya that they hold no ill will toward the Nox, but ask why they decided to come and help them. Before departing for hyperspace, the Nox mystic smiles and replies:
"You are no longer one of the very young, Colonel Carter. Welcome to the larger world."
And with that, and an offer to visit the Nox homeworld anytime they wish, Lya and her ships depart.
