Instead of repeating what hedwig and hlndncr said, I'm just going to say that I agree.

Elizabeth (and I loved her in SGA!) probably didn't know the real meaning of 'not leaving people behind' as the saying goes at the SGC. Hammond, on the other hand, would have known and also knows what Jack is to the program. He would have been on Sam's side the moment she entered his office. That's MO, of course!

Also, don't forget that Hammond had been forced out and Elizabeth brought in to replace him, Kinsey having manipulated the new President. Sam wasn't there when Elizabeth stood up to Kinsey and Hayes backed her up and "fired" Kinsey. Sam may have still felt Elizabeth was being controlled by the IOA.
