I agree it wasn't great but could've been worse imo

Well they could have killed her off and that would have been much worse. It can't get any worse than that. Of course I'm happy she's safe and sound but It's just the fact that they've left the character in limbo after 11-years and not so much as mentioned her or what she's doing now in Season 5 since. That's just wrong. She deserved better. I feared that TPTB would flamingo up Sam's departure and they did. Fear justified.

as for her what she's doing now, we'll find out in EatG. have you seen The Seed? because Shep did mention Sam and explained her departure. personally I didn't expect more than that. I mean she wasn't part of Atlantis anymore, why mention her? with Weir it was different because at least Shep was still hoping to find her so the team mentioned her in several eps
