I always thought that the unveiling of Prometheus was pretty sudden with little lead-up, given the huge implications of Earth's first interstellar starship.
Also, I think that the ships definitely lessened the sense of tangibility to the show. What I mean is that it made "Stargate" less of a hands-on show in terms of missions etc.
Even so, I would say that the ships did more good than harm, opening up possibilities for new stories.
