    Lorne would be in command, in The Last Man he was left in command even with McKay around, and Teyla wouldn't even be in the running, Chuck would be in command before she would be.

      You mean in the alternate timeline where John was missing and where Sam said Lorne would be in command when she took the Phoenix out?

      Well, that was only logical as with John gone, Lorne was now Military CO of Atlantis, thus, he now stood above Rodney on the Chain of Command.

        Assuming Rodney has a place in the command structure at all, wouldn't Lorne be Atlantis' temporary military CO in Shep's absence anyway?

            Rodney has a place, if past dialogue is to be believed when he talked to Caldwell about it.

            Why would it be temporary? John had been sent into the future. They had no conceivable way of getting him back, he'd been gone for months. The minute John was lost to the expedition (which was pretty much the minute they realized what had happened and that there was no known way to get him back), Lorne became acting Military CO of Atlantis.

              I'm talking about the situation in First Contact, as soon as Woolsey and Shep are out of the picture Lorne becomes acting CO and takes charge. As for McKay, well the dialog you're referring to was hardly definitive, it was pretty much McKay just saying he thinks he should be in charge because he's a senior member...

                Rodney isn't even there in the case of "First Contact" so there's no doubt about it, Lorne should now be acting base commander (which is ironic since he wasn't even in "First Contact"), unless John managed to somehow get out of there in time.

                  Well for the episode, it's definitely Major Lorne. When Woolsey and Sheppard are not on the base or incapacitated, Lorne is the next highest-ranking military officer that has responsibility for protecting Atlantis, even if another Colonel is present.

                    Mckay if it's a civilian situation, lorne if it's a military situation.

                    Mckay is 2nd to Weir/Woolsey, Lorne is 2nd to Sheppard.

                    It was only given to teyla because everyone else who Weir trusted wasn't around (Lorne/Zalenka were on the orion, caldwell, sheppard on the daedalus and mckay and ronan were on the hive, can't remember about beckett though)
