I think the message the show is trying to tell us is that the Asurans are much more than just nanite composits. They have sentience, and thus can do things not programmed into them and perhaps twist their commands. I.e. Maybe these replicators somehow reasoned that Ascension will lead to the destruction of the Wraith. There are loopholes all over the place.

WEIR: Why are you telling me all this?

Besides, why don't they provide the scientists () some real super computers? They need better computers apparently they are trying the solve their problems using 3 puny notebook computers at once.

so the command may not have been activated.
i agree that stupid nitpicking like how can a notebook dell computer interface alien tech blah blah blah. use ur imagination they're not gunna b regualr computers like someone said, crystal base i mean c'mon if in the show they can build a spaceship with intergalaxy hyperspace drives im pretty sure they'll b usin the most advanced computers they can make to help save the world and galaxy
the only real plot hole is why does everyone speak english!
the reason why this show is good is considering its scope, age, complexity its has minimal plot holes all is quantified, linked and explained to a good degree. they do however phase things out like in the beginning when the came out of the stargate they were cold!

Spoiler:To be or not to be, that is the question;
Whether 'tis nobler in the mind to suffer
The slings and arrows of outrageous fortune,
Or to take arms against a sea of troubles,
And by opposing, end them. To die, to sleep;
No more; and by a sleep to say we end
The heart-ache and the thousand natural shocks
That flesh is heir to — 'tis a consummation
Devoutly to be wish'd. To die, to sleep;
To sleep, perchance to dream. Ay, there's the rub,
For in that sleep of death what dreams may come,
When we have shuffled off this mortal coil,
Must give us pause. There's the respect
That makes calamity of so long life,
For who would bear the whips and scorns of time,
Th'oppressor's wrong, the proud man's contumely,
The pangs of despised love, the law's delay,
The insolence of office, and the spurns
That patient merit of th'unworthy takes,
When he himself might his quietus make
With a bare bodkin? who would fardels bear,
To grunt and sweat under a weary life,
But that the dread of something after death,
The undiscovered country from whose bourn
No traveller returns, puzzles the will,
And makes us rather bear those ills we have
Than fly to others that we know not of?
Thus conscience does make cowards of us all,
And thus the native hue of resolution
Is sicklied o'er with the pale cast of thought,
And enterprises of great pitch and moment
With this regard their currents turn awry,
And lose the name of action.-- Soft you now!
The fair Ophelia! Nymph, in thy orisons
Be all my sins remember'd.
O'NEILL: For all we know, Daniel could came walking in that door right now.
[Cut to shot of the door]
[Cut back to O'Neill]
O'NEILL: Any time now.
[Cut back to door]
