did Sanctuary do more harm than good to this couple?

I think so. . .

I don't think it did much harm at all. No more so than that woman in Brief Candle affected the Sam/Jack relationship being pursued.

What it did do is establish that John and Rodney don't always see eye to eye, and that Rodney seemed to overreact to the situation. There's gotto be a reason for that.

The other time I thought he reacted a little strangely was in Brotherhood

when everyone was laughing at the table and he got his knickers in a knot over the ZPM. To me, it would seem that these kinds of little outbreaks aren't so much about ZPM's or alien priestesses, as they are about something a little closer to home for Rodney. I can't wait to let David develop this more and find out what it might be.

Sanctuary also (with my slashy coloured glasses on) established that Rodney felt very threatened by Chaya. It was personal, and he attacked John in a personal way. Whether he saw her as a threat to his just-developing friendship with Sheppard, or something more...well that depends on the tint of your shades

For Brief Candle, that was season one, wasn't it? I am pretty new to stargate so I can be unsure, however I am pretty certain that its old.
And that woman had to be one helluva seductress, getting in bed with O'Neill so fast.

With your McKay theory, it actually makes me wonder why I didn't think of it.

BTW: I don't remember a lot of characters who have short lived roles, especially the men-snatchers
