I doubt anything was removed since it was aired at 9pm in the evening so I don't think anything could or would have been removed.

Atlantis debuted on 'regular' TV, while CoTG debuted on Showtime, which has less restrictions. I am sure the Atlantis premiere had nothing cut.

Maybe he's talking about cuts because of time limitations. In the US both parts aired as one consecutive show, maybe there were a few scenes deleted from sky because you they lose some time for the credits of part 1 and the intro for part 2. The SciFi airing was about minute longer than two standard episodes.
