I haven't been watching Sg1 lately so are the Goa'uld allies with the Humans?
The Goa'ulds power base was destroyed in season 8 of SG-1 so now they have scattered across the galaxy. The biggest concentration of Goa'uld are among the Trust, a rogue organization that exists on Earth and consists of Goa'uld who had infiltrated a black ops Human organization. The other big Goa'uld group is led by Ba'al. Whether the two work with each other is unknown but presumably likely.

Anyway, Earth is trying to learn the secrets of the Ancients and explore the Pegasus galaxy as well as help the Humans there. The Goa'uld however believed that it was too big a threat to the Milky Way if the Wraith managed to find a way to escape their galaxy. So they believed that destroying the city was the best course of action, regardless of who was in it. Its not like they trust Earth and destroying the city would have had the added advantage of denying Earth a valuable resource.
