Did you ever see the episode with David Tennant's Doctor regeneration?

They came back. They were re-imprisoned.

They are not dead, and they will come back again, sometime further down the road. It may not be Matt Smith Doctor, it may be the Doctor after that or after that, but they will come back again.

Because in Doctor Who, the major characters ALWAYS come back.

The Doctor did destroy all of Gallifrey. Along with all Timelords.

But.................The Timelords are still masters of Time and Space.............They can come back BEFORE the Doctor destroyed them just like they did in the End of Time. This isn't to say that the Doctor didn't destroy them all. He did. It means that if they were ever to return it would be from a point in time before he destroyed them.

Certain things can be lost or suppressed from regeneration to regeneration, the third incarnation of the Doctor was quite skilled in venusian aikido but none of the others were. The second Doctor had a Stattenheim remote control for the TARDIS which the sixth later asked him where he got it. The Third said he could speak every human language but the 4th had to read a book to teach himself Tibetan etc.
