In Let's Kill Hitler, the Doctor, who is telling rules to River and He says rule number one is: The Doctor Lies. Now take into context that River KNOWS that her Sweetie is a BIG FAT LIAR....it takes one to know one. Meaning River lies. She knew all along who Rory and Amy were but she never hinted or said anything to them always SPOILERS. She only tells half the truth or just enough to make it interesting.

Except for the fact that events are now different. Killed the Doctor and didn't remember it, now she does. Went to prison for a crime she'd remember, now she remembers. Didn't have the vortex manipulator when the Angels were defeated, now she does.
