Frankly all of the on screen captains have tons of flaws!
Picard is too rigid with his principals, Janeway is too used to Starfleet regulations that she clings to them in situations they were NOT writen for, Sisko is to prone to lashing out if something doesn't go his way (remember that Eddington guy he chased and those poisoned planets? Damned war-criminal!), Archer doesn't have the experience (his ship would be blown to pieces by the Kazon even without calling in their big dreadnought that nearly annihilated both Voyager and the Valjean!) and is arrogant (same for Picard who often sits on his high horse of moral superiority, same goes for Sisko, too (till "In a pale Moonlight")) etc. etc.
Hell, if I had to select a captain I would probably either send Edward Jellico (he's a military man who will negotiate, but isn't afraid to get his hands dirty!) or Riker (well: Thomas Riker, the tansporter clone who joined the Maquis!)
As for the ship?
I would love a Galaxy-Class (if we really have to do this by production date, meaning that only one Sovereign-Class ship could end up in the Delta Quadrant: The USS Sovereign itself!) or a Sovereign-Class...but if we disregard the date? Give me the USS Prometheus multi-vector-attack-ship
Why a Galaxy or Sovereign?
- Size (more room to store anti-matter and grow food!)
- Weaponry (more phasers and more power (better sustained fire!) and more torpedos - hopefully some quantum torpedos!)
- Defensive Systems (better shields - if Prometheus-Class: Regenerative Shields, meaning you have to continuously pound them to break through because they regenerate between hits!)
- More crew (and no Families if it's during the Dominion War!)
- Better sustained speed (yes: Voyager is faster, but not for long because they have to re-fuel more often, so even if the ship is slower it has a better sustained speed!)
- More and better shuttles (Runabouts - no need for a Delta Flyer, hell maybe even some attack fighters because the Galaxy-Class probably carried them into fights (can't have the crew on them long-term, they'd go crazy!))
- Enemies would be less likely to attack (the Kazon would be afraid for example!)
- Better replicators (a Galaxy-Class carries industrial replicators - does Voyager?)
- More Holodecs (can use one to train your security force better, while still having the others for the crew!)
- Better creature comforts
- Space for upgrades
- etc. etc.
Also: If I had a larger ship and most of the crew survived? I'd get some more ships (make a small fleet, for better survival!)...hell, I have this idea stuck in my head of taking over or stealing one of those super-large Kazon ships (like the one from the pilot-episode!) and upgrading it to Federation technology...or building two Defiant-Class ships as escorts for my Galaxy or Sovereign

ps: A Steamrunner (torpedo barrages would annihilate almost everything ) or Akira (Fighters and better weapons than an Intrepid and a larger crew, too!) would be interesting, too - as would an upgraded (Lakota-Refit!) Excelsior-Class

in terms of fighting prowess the Voyager was one of the most inconsistent it could almost match a borg ship (except in episode One where the borg were briefly restored to their former badassness) yet had trouble with cardassian ships (like that giant warhead-ship)
and big loss of respect for Janeway after her negotiations with 8472 (that episode where the aliens masquerade as humans) Kirk Picard or Sisko would've fared much better

actually the alliance with the borg was one of Janeway's good ideas (although virtual Leo Da Vinci helped her get this idea) if they'd done it Chakotay's way & sat back 8472 would've destroyed the borg & then the rest of the galaxy would've been defenceless
and an alliance with 8472 instead was clearly out of the question (as in not possible) after what they did to Kim

and that's another plothole - how the hell did they acquire those turrets? in TnG the first time the cardassians are shown they're no match for Starfleet warships (USS Phoenix) then all of a sudden in DS9 they get almost borg-level weaponry?
