I do not think the Federation was exactly 'Godless' they had the same attitude towards religion that we have. Some like, it, some don't. But I have not seen the amount of religious bigotry expressed by those in ST that I see in real life...but then again some of the Admirals in DS9 were jumping at the bit.

Gene Rodenberry wasn't very good with certain social sciences, I'd imagine. Which is why I do like J. Michael Straczynski (Bablyon 5) better, not only was the show awesome, he also had a much better understanding of humanity.

The author's conclusion (At the very bottom of the page that I linked) Says something to that effect. It's not just religion as much as it is also people...or maybe that's because he was around in the sixties? Then there's TNG which threw out some strange concepts about how people act (Remember that aliens are stand ins for humans in sci fi's like this). If you read anything from that link, read the author's conclusion.
