Flagship just means your lead ship. It could be a Ha'Tak for all we know, just a souped up one.

So maybe the next ship would be Ha'Ha'tak ship.
Ha'Ha'tak sounds more like a "fit o' the giggles" if you ask me...

How about that ship in summit? Kinda like a Ha'tak but not quite. I think it looked like two ha'taks one on top of the other or something. Would that classify as a Grannyship?

flagship just means the ship that the over all commander of the fleet directs the fleet from. an alkesh could be the flagship, if a goa'uld wanted. it just depends where they choose to be during a battle

Which Goa'uld wouldn't pick their biggest ship as their flagship?

What's bigger isn't necessarily better. Look at the Titanic.

Titanic? Why, that's a great ship! I'm telling you, God himself couldn't sink it! Yeah!

                      I'd have thought:

Mothership - a ship that carries/supports smaller vessels. Alternatively, a large vessel capable of autonomous operations, since Asgard motherships don't seem to have any smaller vessels. You can have more than one mothership.

Flagship - a ship that carries the flag; in other words, the ship from which a flag officer (Commodore/Admiral) directs fleet operations. You can have more than one flagship as well. The best of all ships might also be the flagship of the fleet in the same way that SG-1 is the SGC's flagship team; that's probably what the System Lords were talking about.
