I don't think it's really hard to detect engines/power generation on ships.

Engines easy enough but that won't always take out the ship, especially a ship hive size. Power generation is different, they can detect power build up on ships but it's never been stated they can pinpoint power generation areas, if they could then they'd likely target turrets etc when firing but they've never done this.
