You do realize that you're comparing a city to a spaceship?

It's like comparing New York to a cruise ship.

"Y don't tey hav farms on a cruize ship?! Or factories!lLOL!!!Cause teh writ3rs are f@gs~!!!!ROFL!!!!1"
These are the wrong people... in the wrong place.

A 3.5km cruise ship-I generally percieve starbases to be about 100 times stronger than starships

In fairness the shields on atlantis are probably a lot more advanced (or at least a different design as they were designed to stay online for very long periods of time as without a shield atlantis couldn't stay in space but if a ship lost its shield it would be fine) then those on the ships. Also its very likely that at one point during the war the wraith had hundreds if not thousands of ships attacking ancient ships in mass. Also the ancients were rather arrogant and they probably only had 20 or 30 ships and thought that would be enough given their advanced tech.
I dunno what to put in here now..

Most races in Gate have less than 100 ships apart from the Goa'uld(1000's but rubbish) and the Ori(100's-1000's) so 120 Ancient starships from me 20 Aurora's and 100 of the ships (from the Asuran episode) the smaller ones without the side pod

The other point of interest is the carvings on the walls, somewhere near the Athosian city. They show large scale culling beams, with a ship which, again, looks like nothing seen during the 3 seasons.
Interesting...there was that one episode in either season 1 or 2 (can't remember which) where they had that strange blue beam coming down from the sky, that Sheppard wondered about but was never explained.

Plus we have also postulated that given that many Ancients were dedicated to researching ascension they might not have been fully united and devoted to fighting the Wraith. I believe if they had maybe the war would have ended sooner. Also, if you remember at some point Thor said something about the Asgard not being able to think on our tactical level since they had evolved so far away from it.

The producers said that it's to paint/mark a world, but it was never given canonically, and I find it a very pointlessly complex way to mark a world when a vulgar bunch of beacons will do very fine.

So show-wise, there's still room for that beam to be something else.
                  But that's off-topic.
