    Removal of Sam

I didn't like the way Woolsey summarily removed Sam in the last three minutes of the episode with no follow-up.....After all her dedication compared to cowardly Woolsey.

You are not the only one who was angry with the way Woolsey dismissed Sam. Lots of other fans were, too.

Woolsey says the IOC needed someone with a different skills set without any explanation. It's ridiculous. Didn't Amanda have any say In the matter? Where did Carter go after that departure?? Didn't they at least have an appeals process?!

It was a power grab. The IOA has been trying to limit the U.S. military's influence on the program since the start, hence their insistence on Weir as its leader. When the replicators came into the picture, they were willing to give ground to the U.S. military and insert Carter into the position because their fear that the replicators would attack Earth overrode their normal desire to vie for power and influence. Once they were defeated, they removed Carter, not just to shift the balance of power again, but because they wanted to try to install a puppet they could control. Weir was also too headstrong for them, but she had enough support that ousting her or reigning her in proved difficult.

As to where Carter went, in the immediate aftermath she joined Sg-1 on the Tok'ra homeworld to witness the events depicted in the beginning of the movie, "Continuum." She later got a new job that is revealed in Stargate Universe. If you're not aware and want to know, in the SGU pilot she's revealed to be...

        Spoiler:
in command of the George Hammond, which is one of Earth's F-304s. It takes awhile for that to happen, though, as the ship was only put into operation shortly after Atlantis ended.

As seen by how shocked Carter was when Woolsey took over. Carter had no say in the decision.

However, Amanda was involved in other projects of her own at the time ("Sanctuary"), which is why she was removed from the show. She made a reappearance as a guest role in the final episode of Atlantis in Season 5, and later in SGU.

PLus her removal from the show worked perfectly for the Stargate: Continuum movie, since there's a scene between Carter and McKay where she tells him that the presence of SG-1 is requested/required at the extraction of the final Goa'uld System Lord (Ba'al). Which worked out for the best, because thanks to AT's appereances in SGU, I can imagine her playing Carter again in her own SG spin-off.
