Having successfully FTL’d through drone occupied space the crew of the Destiny awaken from their three year long sleep to find much has changed, Eli has managed to incorporate himself into the ship’s AI system, Young uses the communication stones to report back to Earth.

EXT. SPACE - UNKNOWN STAR SYSTEM

ESTABLISHING. We see the DESTINY dropping out of a long continuous three year FTL jump, we pan around to the back of the ship and see several planets coming into view and a large orange sun coming into view.

INT. DESTINY - STASIS ROOM

We are now inside the Destiny’s stasis pods room focused on a pod containing NICHOLAS RUSH, his eyes closed. The pod door opens and slowly, Rush begins to wake up from his deep hibernation. Rush slowly steps out of the pod, he stumbles but quickly regains his balance. He looks around and hurriedly exits the room as the rest of the pods begin to open one by one. COL. EVERETT YOUNG steps out of his pod.

MATTHEW SCOTT, Young’s second in command steps out of his pod. Young looks over at his second in command as others step out of their pods. CHLOE ARMSTRONG steps out of hers and towards Matthew, the two embrace each other then Chloe begins to look around at the others stepping out of their pods. TJ, CAMILE WRAY, RONALD GREER are among them.

CHLOE
Where’s Eli?

Young says nothing, he merely gives Chloe a look of sorrow.

INT. DESTINY - CHAIR ROOM

Rush runs into the Chair room and looks around he then looks down at the ground and sees something and walks over to investigate it, Rush picks up a bright red shirt with the words ‘’You Are Here’’ printed on it in white letters. Rush sighs and lowers his head in dismay, but the quickly looks over at the chair then back at the shirt.

actually, they were never able to stop the clock, just take control of the ship, and stop it when they wanted, the clock still counted down

Yeah but the countdown clock isn't a timer anymore. They have full control of the shop. The countdown clock just shows how much time the FTL engines need to cool down.
