Star Trek has this same exact problem. The only time we were got a true sense of scale with the Enterprise-D on TNG was when the saucer crashed in Generations and we saw the people standing on top of it and how big it really was.

If you look at the last image of the original post. The alien ships look to be about the size of the "axe head" part of destiny. Given that. They are obviously similar in size to destiny. And this gives no reference to their height. Which could be immense. And thus the shuttle looks small. But like others said. they don't care about scales
