Oh, there was definitely more honesty than other in Jack's 'joke', which is typical for Jack - joking to hide his own feelings of inadequacy.
Which is also why, IMHO, we've seen less of his self-deprecating sense of humor since S8 (I mean, less when he's been ON ). It may make him less entertaining (Anne had the best line in one of her fics relative to Sam but for much the same reason: "I prefered him when he was faintly miserable all the time"), but I'm pretty sure he's happier personally...
I also love the fact that AU Sam in POV isn't really amused by his comment. That Sam knows him well enough to know what he's doing.

Just like in tS when Sam and Jack are alone in her lab, he doesn't make a joke as he once would have about his inability to understand her theory, but rather makes a joke about understanding it. Which she laughs at... Because I suspect our Sam doesn't let him get away with those kinds of jokes anymore

It's funny when you watch Jack, because for all his talk, and all his confidence with a gun in his hands, he actually has rather low self esteem.
Isn't it interesting how a person can screw another person up so bad without even meaning to...

What I love about Secrets is that actually practically everyone gets a good story - Jack gets the reporter, Sam gets her Dad's cancer, Teal'c gets to save Daniel and the child, Daniel gets reunited with Sha'uri.
Anyway, Jack and Sam...you get the feeling that they're positively bouncy as they head across Washington together - she's so keen to show off her knowledge of Washington and he seems just happy to be with her even if it is in Washington. What's very interesting is that although they obviously go to the reception as team-mates, colleagues, friends if you will , they act like a couple...he's in escort mode - getting her a drink and looking after her.
Of course, then there's the meeting Dad moment. For the two men, it's very much a sizing each other up thing but there's respect there from the start as they exchange banter over the deep space telemetry cover story before Jack excuses himself.
Of course, then there's the end where the two of them save Daniel and Teal'c and the whole exchange over the force-shield but even cuter is that hide together.

It's a little different and a little sad, but a good kind of sad if that makes any sense. It's still a work in progress, but definitely worth checking out.
