The Atlantis mission is made up of the Armed Services, Army, USAF and Marines. Since he is a Major with command experience, Major Lorne can command other services. Military rank structure is the same in the real world too. If an officer of higher rank tells a junior officer to do something no matter what branch he or she is in, they have to obey the order.
