Good question at the end. What is proper protocol for this situation?

This is just an idea, but would Colonel Marshall of base security not be alerted to the fire alarm (however brief in the Infirmary? I guess some security folk would at least wonder what's going on and go check?

And then he could have a chat with SG-5 as well as with the commodore?

No, I was referring to commodore MacGregor pressing the 'emergency alarm' in the Med Bay. He probably meant the 'fire alarm'.
