Ok, so when the Atlantis expedition first set foot in the Pegasus Galaxy, they allegedly "woke" the Wraith from a long hibernation, so howcome we see an active Hiveship gunning down Ronon's homeworld only back in 1998?

The main population of the Wraith hibernated, however there were still groups of Wraith who stayed awake to keep a presence, watch over those who hibernated and in the case of Ronan's people, take out anyone who could become a threat to them. Those who attacked Sateda would be an example, those who attacked Athos during the pilot would be an example.
It wasn't until the Wraith Queen was killed that the all the Wraith woke up.
