Was this episode suppose to be a sequel of sorts to "McKay and Mrs. Miller?" Dr. McKay makes a reference to visiting an alternate reality, so it gave me the impression the two episodes are connected.

nope, "Rod" had a Sheppard on Atlantis and he was the smart one, this one's Sheppard doesn't even know about Atlantis.
