    Why did Amanda trick Rush?

When Rush initially couldn't leave the simulation, why do you think Amanda tried to trick him into thinking he was out, to buy herself more time? If she really loved him (like she said she did at the end) she shouldn't be lying to him. Especially if his body in the real world is going long periods without food because of it. Also if she told the truth then he could have spent more time helping her figure something out.

I also wonder why, when Rush figured out he was still in the sim, his first reaction was to destroy the ship by turning off the shields. Seems like just going to Amanda and saying "I'm still in the simulation, aren't I?" would have been enough, and if she continues to lie then maybe take some more drastic measures.

Perry knew from the start why the simulation wasn't letting him leave, but she wasn't willing to accept it. She lied to Rush because, if he left, he wouldn't come back, certainly not soon at any rate. She wanted to resolve the problem so there wouldn't be any danger of him being disillusioned with the process.

As for Rush's actions, two things became clear to him: Perry couldn't end the simulation herself and wouldn't admit it. He blew up the ship because that was a surefire way, as he saw it, to end it. Remember, the simulation is derived from the matrix that ran the battle scenario in Young's mind. This means it is a set chain of events which must have a culmination point. Blowing up the ship, by all rights, should have done the job. Julian Bashier faced a similar problem in DS9 when they were trapped in a Bond-style holonovel. He went off the rails and let the bad guy win, forcing the program to discontinue.

Plus think about it. Here is a woman who has been long without male companionship. She now has the love of her life with her.. You honestly feel she would let that go, if there was even the small chance he would not come back?

Amanda was responsible and able to end the simulation at any time. No other proof is needed beside the simulation ending when eli quarentining the girls. Eli should just delete Amanda.

If she wanted to hookup more than once it was a very bad plan.

She did it to buy more time...not to end the simulation, but more time to make Rush love her. He obviously wasnt going to love her once he knew he was trapped in her simulation.

If Rush had gone and confronted Perry, then she'd know he knew what was going on, which would make her defensive and start fighting Rush to protect the illusion. His best chance to test it was to do it before she realized he suspected anything.
