When Rush initially couldn't leave the simulation, why do you think Amanda tried to trick him into thinking he was out, to buy herself more time? If she really loved him (like she said she did at the end) she shouldn't be lying to him. Especially if his body in the real world is going long periods without food because of it. Also if she told the truth then he could have spent more time helping her figure something out.
I also wonder why, when Rush figured out he was still in the sim, his first reaction was to destroy the ship by turning off the shields. Seems like just going to Amanda and saying "I'm still in the simulation, aren't I?" would have been enough, and if she continues to lie then maybe take some more drastic measures.
