Half way through the episode I thought to myself "What if all this is another simulation generated by Destiny?" Destiny found out about Eli's program and the plan to leave for Earth and it generated this shipwide mental simulation to make the crew believe the plan would not work, just to keep the crew onboard.

The events were real. The whole purpose of the episode was to give Destiny the ability to return to full strength. They needed supplies, they needed spare parts, they needed replacement parts, they'll probably need that second shuttle and that repair robot will definitely be put to good work.
