Scott has his own musical tune

Looks like Scott has his own musical tune. When he did his prayer you could hear a tune in the background that sounded like organs playing. The same tune played during his flashback/hallucinations in Air part 3.

Im sure when he brings up his religion again (if he does?) the tune will play.

Meh, it's just a cue, really. Just a little music for the character, probably aptly named as "Scott's Theme" or something. And there's probably an "Eli's Theme" and "Rush's Theme" and that jazz somewhere too.

That, or the Peter Griffin Orchestra. Whichever seems more plausible.
