    How did Janus...

make a secret room and secret base without other ancients knowing about it? you'd figure somebody would notice during the construction....

I'm guessing the room was already there, he just sealed it off with that harmonics thing and made it look like it wasn't.

Maybe he made the secret wall first and then replicated the materials and brought it in later?

I think it was just a longer hall-way and then he enclosed it with the wall and then went to work making the empty/enclosed hallway into a lab.

Ancients used replicator nanites to build stuff so it would probably take no time at all for the construction.

Ummm, What would give you that idea other then that they created Replicators. There is no proof what-so-ever that the Ancients used the Replicators for anything but to fight the Wraith with. As a matter of fact there was a lot of evidence (Progeny) that the Ancients did everything they could to destroy the Replicators.

I think the point was that the Ancients could probably construct stuff very quickly as they had access to nanite technology - I.e. allowing Janus to create a lab in a hallway without turning it into a huge construction site.

Not the replicators themselves sorry but they used Nanites to construct things.

                  What about the offworld base?
Never, never, never believe any war will be smooth or easy...

... or that any man can measure the tides and hurricanes he will
                  encounter on the strange journey.

                  Spoiler:

                  2 Cor. 10:3-5
3 For though we walk in the flesh, we do not war after the flesh:
4 (For the weapons of our warfare are not carnal, but mighty through God to the pulling down of strong holds; )
                  5 Casting down imaginations, and every high thing that exalteth itself against the knowledge of God, and bringing into captivity every thought to the obedience of Christ;

but why was no one suspicious of a corridor with a dead end?

What about it? If you're asking how he managed to construct it in secret, we don't know that he did. He was their head scientist so there had to plenty of legitimate experiments he was apart of and it was never actually said that he built it and worked on the Attero device in secret. All we know right now is that he took a device that was important for its operation and stuck it in his secret lab. Which could be for variety reasons, including something like the council deciding that they wanted the project permanently shut down after its side effects were revealed and Janus thought he could perfect it so he worked on it in secret with what little he was able to take with him.

It could've lead to a storage room at some point and maybe he picked it because they had stopped using it so long ago that people almost never went there anymore (he could've then gone so far as to hack the schematics in the database in order to cover it up incase anyone followed him and thought to check). It's also possible that it was created in the original design for someone else and Janus happened to find about it or that particular tower could've been built in Janus' lifetime and he was able to get the head builder to put it in for him. Whatever structure was there before could've been demolished to build a better facility or it could've been destroyed in an Ancient screw up or sneak attack.

The Ancients were too busy getting their butts kicked by the Wraith so there probably wasn't much oversight.

And somehow no one ever noticed an entire room missing?

He probably put the fake wall on an existing room then changed the database. Who knows what the other Lanteans thought, they do construction at my job all the time and im not privy to why. He could easily have made his lab and everyone forgot there was ever anything there. Why would they care there was a dead end hall way out on a pier where no one ever went? Why would they even go out there?
