    A Little Inconsistency

If Mitchell went back in time and killed the original Ba'al, then how did he create his clones? Keep in mind that the Ba'al clone at the beginning said that the original Ba'al had a tracking device that could be removed.

Baal created the clones in season 9 I think and countinuum takes placed after ark of truth and thus after season 10 of sg1. The clones were created before he went back thru time and thus still existed.

But SG-1 said they had killed all the clones

There was speak of a "Contingency" plan on the part of the last ba'al clone. It's safe to assume that one clone was perhaps not killed because it was able to change the past (by having the star gate go to the arctic with a mishap bomb).

Is it not possible that the original hadn't been killed and that was indeed the original Ba'al that had done that?

Right. Although Mitchell went back in time to kill Ba'al, it was not the Ba'al of the 1930's that he killed, it was the Ba'al of 2008.

Well yeah, that's exactly what happened. The original Ba'al went back.

The Ba'al he killed was the one from present day who'd gone back in time. The Ba'al who already existed in 1939 was not affected and went on to do all the same things he did in the original timeline, including creating the clones. No offense, but I don't understand how you can not grasp this if you've been following this (or any) science fiction show.
