    Best Atlantis arcs?

What would you guys say have been the best Atlantis arc episodes? By arc episodes I mean two/three parters and episodes closely related to them. (some may seem a bit weird at first but I think they all make sense. Feel free to disagree though)What do you expect from arc episodes in season 5?

Rising Part I, Rising Part II

    Underground, The Storm, The Eye

The Siege Part I, The Siege Part I, The Siege Part I

    Instinct, Conversion

Runner, The Lost Boys, The Hive

    Allies, No Man's Land, Misbegotten

Progeny, The Return Part I, The Return Part II

    First Strike, Adrift, Lifeline

The Seer, This Mortal Coil, Be All My Sins Remember'd, Spoils of War

The Kindred Part I, The Kindred Part II, The Last Man, Search & Rescue
(^^for those who have seen it, no spoilers for S&R)

Underground > Storm > Eye. Those were simply AWESOME.

By the way, I think of the Siege arc more like this:
Before I Sleep > The Brotherhood > Letters from Pegasus > The Gift > The Siege 1/2/3 (because it's all follow-up eps, really).

    And isn't it Michael > Inferno > Allies > No Man's Land > Misbegotten?
    Mia: Don't you hate that?
    Vincent: Hate what?
Mia: Uncomfortable silences. Why do we feel it's necessary to yak about bullsh*t in order to be comfortable?
    Vincent: I don't know. That's a good question.
Mia: That's when you know you've found somebody really special: you can just shut the f*** up for a minute and comfortably share silence.

I'm not sure about the Allies one, but with the Siege one I was toying with adding more episodes to the list but I hadn't seen them in a while so I wasn't sure

For me it would be between The Siege arc because it was just epic and the Destruction of the Asurans because it was like one arc but all the episodes felt different which I really enjoyed, one flowing story.

Definitely The Siege. At the time, it was just such a BIG thing, a monumental event that was coming, and you can feel the tension radiating off of the screen.

There's been bigger stuff since, but relatively to what came before, The Siege is still the biggest.

The Siege arc by a mile, followed by Underground-The Eye.
(by the way, they all say Part I in the OP )

The whole of Season One felt like one big arc to be honest.

I also enjoyed the Bug!Shep arc.

The siege obviously, all the replicator war, and the Beckett arc.

              1 - the siege arc.
2 - the seer through SOW (except for "this mortal coil").

I don't really like the michael - misbegotten arc, but I think the end of "allies" is great. it left a lot of possibilities for 3x01.

The Season 1 Genii Arc and the Siege are the only good ones.

I enjoyed the Iratus bugs storyline : Instinct, Conversion, Michael, Vengeance. But they should create more different hybrids like the Zerg sub-races in StarCraft.

I really hope Ronon gets a better and longer story arc in this year, than only a simple episode.

I knew, but as Vala could say "this is not enough".

John - funny guy, problem solver, Ancient technology user
                          Rodney - alien technology expert
Teyla - soul of the team, Athosian fighter, gifted with Wraith skills, Pegasus galaxy guide
                          Richard - politics
Carson - genetic research expert, doctor
Jennifer - exotic disease expert, doctor
                          Ronon - weapon specialist

So I think Ronon needs more hobbies, untold past event. He should have own part, but also equal part next to Rodney and John in the stories.

I have to agree, The Siege trilogy was the best, with the exception of The Siege pt 3, which was a sloppy conclusion.
Never, never, never believe any war will be smooth or easy...

... or that any man can measure the tides and hurricanes he will
                            encounter on the strange journey.

                            Spoiler:

                            2 Cor. 10:3-5
3 For though we walk in the flesh, we do not war after the flesh:
4 (For the weapons of our warfare are not carnal, but mighty through God to the pulling down of strong holds; )
                            5 Casting down imaginations, and every high thing that exalteth itself against the knowledge of God, and bringing into captivity every thought to the obedience of Christ;

If you put Inferno in that Arc, also put Vengeance in?

                              And how about this one:

                              Spoiler:
                              Common Ground > The Seer > Miller's Crossing > BAMSR > SOW > The Kindred I > The Last Man > The Queen > First Contact > The Lost Tribe > Infection > 5x19/20? > etc.

                              In Loving Memory of Wraithlord.

I wish I got to know you better.
