Personally, I think the following would be cool for the second episode. Just before Koyla shoots Weir, McKay charges him and knocks him to ground. Weir and McKay try to escape, but are re-captured by the Genii soldiers. Meanwhile, Sheppard makes his way back to the Control Room, where he suprises the Genii by taking out three of their men. The rest of the soldiers race after him. He keeps to the shadows, taking them out one-by-one, "Batman"-like.
On the mainland, Teyla, Ford and Beckett are still stranded. However, the eye of the storm moves directly over them, and they realize that if they move with the eye, they can make their way back to Atlantis.
On the base, Sheppard continues to take down Genii, placing traps and launching surprise attacks. Kolya finally decides to track down Sheppard himself, leaving Weir and McKay guarded by Sora and two other guards. McKay and Weir escape, evade the soldiers, and try to activate the gate from a remote station. However, Kolya stops them, shooting the station, and is about to kill McKay when Sheppard arives and knocks Koyla into the ocean. Sheppard, Weir and McKay go back to the Control Room, just as the three team-members arrive from the mainland. Sora and the five remaining soldiers pull Kolya from the opean, and head to the Control Room, where a stand-off ensues. The scene continues where Sheppard, Weir, McKay, Ford, and Beckett get in a shoot-out with Koyla and the Genii. Meanwhile, Sora and Teyla fight with knives and by hand. To save herself, Teyla is forced to kill Sora.
Back at the Gatrium, Koyla's men have the team pinned down. Just then, the gate opens, and Bates, Stackhouse, and twenty Security Officers arrive, blowing the Genii soldiers into oblivion. It seems that Bates learned of their's hosts betrayal, and returned to the city. Koyla, is still alive however, and tries to escape through the gate. However, when Koyla shot the remote station McKay was working on, he caused a malfunction, so now anyone trying to leave the city using the stargate is fried...which is exactly what happens to Koyla! The city is safe.
Later, Sheppard and some SO's return to visit the Mirinites with some jumpers, and tell their treatorous hosts that if they've made some very dangerous enemies. Sheppards then procedes to punch out the guy who betrayed the to the Genii.
Meanwhile, Cowen realizes he's no match for Atlantis, and decides to focus solely on the Wraith.
