If its such an extremely advanced city and its capable of hyperspace travel its should have some sort of anywhere-in-the-universe auto aligning gate. Then after "First Strike" there shouldn't be any problem.I mean...what did Lanteans do when the ship flew?

Not neccessarily. It is unlikely that what has happened to the team is something that never happened to the Ancients, so no need for a redundant system.
The other theory could be the fact that the control tower was damaged, so that could also be an issue.Disliked a recent episode?
Hate the current season Stargate Atlantis or SG1?
The writers killed off your favourite character?
Well suck it up Cupcake. It is only a Television Show.

To my mind, Atlantis might have systems and controls which were simple and obvious to the Lanteans, but which McKay etc haven't yet discovered, or don't know what they do. Humans can teach themselves to use, say, a computer keyboard and the various keys on it, but unless someone told them about particular key combinations (like, say, ctrl + alt + del), a person might use a keyboard for years without accidentally coming across that combination.
To my mind, Atlantis could be similar (only, you know, a lot more complicated). The expedition members have learned how to use some controls in Atlantis, but pushing buttons and seeing what happens only works for so long, and the Ancient database is so large that they haven't found a "Beginners technical manual" yet. It's not a matter that the Ancients were "dumb"... it's that they took their knowledge for granted, and assumed that any humans who came to Atlantis after they left would be at a similar technological level to themselves.

It probably has back-ups but we can't find them
In the Return the Ancients locked down the city using a device mckay had never discovered.
"Their victims knew no peace until the Ori came and whispered to them"Sleep for the end draws near"and on that day all will rejoice when the Ori come and lay them low. "

Even the Atlantis gate needs a Point of Origin, even if it is built in to the console as an "Activator" button. This must be changed to correspond to the new location or the gate will not activate.
Without knowing the physical location of the gate in relation to the rest of the galaxy (aka Point of Origin), you cannot dial out.
It is possible that Atlantis does have a system to look at the stars and determine the location (which the Ancients would have needed originally to allocate the dialling rules for Pegasus), but we just don't know how to use it yet.
Even a way of sending a subspace transmission from the gate to the other gates in the area might be possible (but I think this would require knowing the PoO, as in a correlative update, when you need to know the previous address to calculate the new one).

Heck how many times have we been standing infront of the gate, and not noticed that the floor there hid a podium..?
