I used to think that they were powered by some kind of sub-space thingy, but apparently in GUP we learned that they were powered by some kind of battery. Possibly they recharged when they were in the jumper bay sitting in those racks.

I would have to agree with battery. It would probably charge while in the racks in the jumper bay, or maybe its self-charging somehow. There is a new battery being developed here on Earth that recharges itself with kinetic energy, thus making it practically infinite bar wear and tear as long as it keeps moving. It might operate along the same principles.
If there were a ZPM in the Pjs the Atlantis team would`ve found it by now, especially now they`re repairing PJs.
Cold-fusion? I would think that would be mentioned on screen if it was cold fusion. Plus i`d like to see how they manage to get a cold-fusion reactor under those benches!?
