he was that awesome character from an awesome show with a mysterious past but the show was canceled waay too ealry and he was sadly killed off before we can get those answers...

I read that there will a Sheppard Book comic series which will finally reveal who he really was.

My personal guess is that at one point, he was an Alliance agent similar to the one we saw stalking the River and the crew in the Serenity movie.

I think he was a founding member of the Alliance or was in some way involved in the events that initiated the civil war.

I think he was an Alliance soldier.

There's no reason to guess anymore. The comic The Shepherd's Tale (which came out in Nov 2010) resolves this.
