Ok, so noticed this Sanctuary thing on the HD channels on Vuze, saw it had AT in it so figured I'd grab it, seems there are 7 episodes in S1 that I can find..

Now, whats this about another season, it being on TV now and them reshooting some of the earlier stuff, do I need to watch it all again now?

Do you mean you watched the webisodes? If so You are missing one, cos they are 8.

Then there's 13 eps in season 1 and season 2 started last friday. it will have 13 eps.

IMDB only as info on the tv series not the webis but it might help:http://www.imdb.com/title/tt0965394/

And yes you need to watch the 1st season even if you saw the webis.

Sanctuary originally started in 2007 as a series of eight 15-20 minute webisodes. At the time, it was the first big budget show to air exclusively on the web. They had planned to do more webisodes but the money ran out. However, that was enough to get the attention of networks like Sci-Fi.

They got a 13-episode pickup for fall 2008 and the webies were significantly remade into the first three full-length episodes. The second season, also 13 episodes, premiered this past week in the US and elsewhere.

Amanda Tapping stars as Dr. Helen Magnus, along with Robin Dunne, Emilie Ullurup, Ryan Robbins (SGA's Ladon Radim), and Christopher Heyerdahl (SGA's Todd the Wraith).

Executive producers are SG's Damian Kindler, Martin Wood, and AT.

Ok, so is TV Season 1 different to the Webisode ones (there the ones I had, Vuze is a torrent app which is where I picked it up)..
Is there a timeline for it so I know what/where I should be watching stuff?

Ok, so are the webisodes completely seperate then, or are they pre Season 1?

The stories from the webisodes were changed, some things were cut out, other things were added etc. The first 4 webisodes are now part of the pilot for the show (2 hours called Sanctuary for All). And webisodes 5-8 are part of the third ep in season 1 (Fata Morgana).

The webies are essentially an alternate universe version of the first three hours of S1. I haven't seen them so I can't comment on the differences, but I have heard that they are significant.

I was wondering about the webisodes myself. I just bought the 1st season on DVD yesterday. Been liking it so far. :)

That's a good way of looking at it. The differences between webisodes 1-4 and Sanctuary for All are quite significant, very little footage reused from the webisodes. There are fewer differences between 5-8 and Fata Morgana, probably a good 60% of the footage was reused from the webisodes.
