Ronon's men probably told Atlantis what happened up to the point where they retreated to the gate, and the flashback made up the rest.
Its just one of those things, like how whenever we see someone recapping an event in their mind that has already happened, we see it from the perspective of the camera, rather than from the individual's perspective, which is how it would be if we were essentially seeing that person's memories.
I'm not too bothered, it was great to see these one time enemies goes out with a bang fighting side by side against a common foe. Can't beat that!
We know the following facts, which would have come from Ronon's team:
a) Ronon's plan all along was to "blow the place up."
b) Ronon ran into Todd and they seemed to work together.
c) Ronon ordered his team to get to the gate and get out.
d) The place blew up.
Regardless of whether Ronon satisfied his urge to kill a Wraith (Todd) at the last minute, or Todd decided he might as well go ahead & kill Ronon once he pushed the fatal button, the facts above are still true, and that's exactly the story Rodney told.
